are there any bus to take us from Kyoto to Hakone?

You could theoretically take a highway bus from Kyoto to Gotemba Interchange at the base of Hakone, however, taking the train is faster and more convenient.

Train access from Kyoto to Hakone is explained here:

more questions for travel to hakone 2008/11/8 01:45
Thank you, Uji. There are several more questions that I would like to ask
1, As we are arriving Hakone on 31st Dec and leaving on 2nd Jan. morning, are all the transportation facilities such as cable car, tozan train e.t.c are closed or still open?
2.On 27th Dec.on the way to Kyoto fr. Osaka we would like to stop at Mt Rokko Stat. to go to Mt. Rokko, is it any locker at the station that we can leave our luggage?
3.Do we have to book the train and bus ticket far before the new years holiday, as we are in Indonesia we should book 2-3 months ahead, otherwise we can not get any seat on our date of journey.
4.We have opened the web site, do you have any cheaper train tickets to get to Hakone fr Kyoto
5.Can we use Seisun Juhachi Kippu for that route train, should we book far ahead in Japan or can we do it from the i'net from Indonesia?
6.Are all the mall and tourist spots are closed in Japan for new year eve and day?
Thank you

Transportation is operating everyday. But many ryokan might be booked out due to the holiday season. I recommend to make reservations soon.

Don't know about lockers in Kobe, but almost all train stations have some lockers. Many minor stations have only small sized lockers, though.

Do we have to book the train and bus ticket far before the new years holiday, as we are in Indonesia we should book 2-3 months ahead, otherwise we can not get any seat on our date of journey.

Which train and bus ticket are you referring to?

We have opened the web site, do you have any cheaper train tickets to get to Hakone fr Kyoto

Depending on your entire itinerary, a Japan Rail Pass might be a good value:

Or you could use a night bus from Kyoto to Tokyo and access Hakone inexpensively from Tokyo. Night buses between Kyoto and Tokyo can be very inexpensive:

5.Can we use Seisun Juhachi Kippu for that route train

Theoretically yes. But in praxis, it is not recommended, unless you do not mind the many transfers and long, complicated journey.

Are all the mall and tourist spots are closed in Japan for new year eve and day?

Many shops are closed on January 1.
