Take a look at this website for info on best views of Fuji from Tokyo and beyond (links on the left for other areas):

In winter the sun is more south in the sky and so in the northern areas the light is not as good on the mountain. It's still beautiful though.

you can take nice one from the top of Takaosan.. see this site for Takaosan. Not far - it's actually inside tokyo.

I also managed to get some great photos from to shinkansen, I was lucky enough to go past on a cloud free day.
