Can I use the Shikansen on a JR rail pass from Tokyo to Nagano, a?nd Nagano to Kyoto and back to Tokyo?

Yes, you can. The pass is good for all shinkansen trains between Tokyo and Nagoya, and the Hikari and Kodama shinkansen trains between Tokyo and Kyoto.

Between Nagano and Kyoto, I'd suggest taking the Wide View Shinano (an express train, but not a shinkansen train) as far as Nagoya, then change for the shinkansen for the rest of the trip. It's faster than going back through Tokyo, and quite a bit more scenic too. Here's its timetable:
