I will be staying here in Japan for exactly 90 days (Jan 5, 2009 to Apr 5, 2009), do I need to apply an alien card? by the way, my visa is 1 yr and planning not to return here.

For that short of time, you won't need the alien card.

You only need to get a card if you stay more than 90 days.
