Will my JR East Pass enable me to use it on the Tokkyu Line from Nagano to Matsumoto? If not, is my other option the JR shinonoi line? can I make online seats reservation on either of the lines? if no, does it mean I can reserve at the JR info counters when i pick up my JR East Pass.

tokkyu is a train category ("limited express"), not a line. Yes, the JR East is valid on all JR trains between Nagano and Matsumoto, including the tokkyu.

The Shinonoi Line is your only option. It is the line that connects Nagano with Matsumoto. You have the choice between limited express trains (tokkyu) and local trains (futsu).

Seat reservations are possible on limited express trains, but not on local trains.
