I need to go to Hakone for two days from Tokyo and from Hakone to Kioto and 4 days later back to Narita airport
Will the rail pass cover it all and be cheaper or is it best to buy the Hakone pass Train + boat + cable car + round trip Hakone Kioto/kioto Narita

A 7-day Japan Rail Pass will pay off for the round trip to Kyoto. The rail pass will not be valid on transportation in Hakone (I recommend to buy a Hakone Free Pass at Odawara Station) and on non-JR transportation in Tokyo and Kyoto.
