Will all the onsen and hotsprings attractions be overcrowded in Golden week?
Where are the least popular ones?

Yes, they will. Everywhere where Japanese tourists might visit tends to be packed during Golden Week as it is one of the 3 major travel times of the year.

If I plan to drive on May 6 and May 7.
(the last day of the golden week)
Which direction should I be driving to avoid the golden week traffic jam?
1. Sapporo to Shizunai?
2. Sapporo to Muroran?
3. Sapporo to Biei?
4. Sapporo to Hakodate
Does it make a difference to start from Otaru?

I don't think that traffic congestions in Hokkaido compare to those in Tokyo. But traffic into Sapporo is likely to be considerable heavier than traffic out of Sapporo, except maybe the route from Sapporo to Chitose Airport.
