In order to be able to do that, I need to know through which airport(s) you will be entering and leaving Japan.

The most effective way would be:

enter through Osaka - Osaka/Kyoto/Nara - Hiroshima - Takayama - Tokyo/Yokohama - leave through Tokyo

A 7-day Japan Rail Pass for the long-distance trips (Osaka - Hiroshima - Takayama - Tokyo) will come considerably cheaper than regular shinkansen tickets.

If you want to travel even cheaper, you should consider overnight buses:

Tokyo does not have any good day pass. Instead I recomend to use a prepaid card or single tickets. They are likely to come cheaper than any of the day passes. The following page has an introduction of the passes and prepaid cards available:
http://www.japan-guide.com/e/e2017.html

In Osaka, a 1-day subway pass or the Osaka Unlimited Pass can pay off on busy days:

In Kyoto, the day pass for city buses pays off if you use buses at least three times. The other day passes available are unlikely to pay off. Instead, you could consider prepaid cards:
