I will be in Tokyo for 3 days (Thu to Sat) in July with my 2 children of 9 years and 6 years old. Pls. advise me where I would better to go and who can I organize it? Thank you.

The Ghibli Museum is really kid friendly and easy to get to. It would be best to visit on Thurs or Fri, its a bit crazy on the weekends.
I'm sure the kids would enjoy a bay cruse and you may like a different view of Tokyo. And if you take the boat to Odaiba, there is a game center & small beach.
Maybe a day at the zoo.

You could spend one day easily in the Ueno area. The park contains the zoo, and many museums, including the Tokyo national museum. Then, you can take a short walk to Okachimachi, which is the largest open marketplace pretty much anywhere.
Keep in mind it will be hot and humid and plan on extra time for transportation. It's a big city and takes a while to travel around.
