I have 2 teenage dughters who will travel together between and around Osaka and Tokyo. One will have the JR Railpass the other doesn't qualify as is student in Japan. Will this scenario be problematic or can both enter at manned gates?

There is no problem. And there is no need to pass gates together. One will pass through the manned gate. The other will pass through the automatic gates.
