Hi,

We will be arriving in Japan on August 3rd. We plan on staying in Narita for one night and taking the JR to Kyoto the next morning.

I've been browsing around and read that we have to go to the Central Tokyo station to take a direct JR train to Kyoto, is this right?

If we get the Suica & NEX package, can we use the NEX ticket from the Narita station? Or do we have to go back to the airport then take the train to Central Tokyo where we will board another train to Kyoto?

Yes, transfer at either Tokyo or Shinagawa Station. Many people prefer to transfer at Shinagawa Station because it is less complicated than the transfer at Tokyo Station.

Yes, it can be used from Narita Airport Station to central Tokyo, but it complicates the transfer in Tokyo slightly, because you will have to leave through the ticket gates once and then re-enter with your regular ticket.
