I got my passport sized photos from when I had to send in pictures for my visa, they are 5cm x 5cm will they be sticklers at the city office about it when I apply for the gaijin card?

The photo needs to be 3.5cm wide and 4.5cm high. If your passport photo can be cut in a way that your face still reasonable fits into 3.5cm x 4.5cm, you should be okay.
