I'm planning to stay at the Sunnide resort which is located at the northern part of Lake Kawaguchi. I'm planning to get there using the Fujikyu railway line. Which stop should i get off on the train or is it better to take it all the way to Kawaguchiko and take the bus back north.

Yes, you should get off at Kawaguchiko Station, the final station and proceed from there by bus, taxi, car or some other means of transportation.
